Eukaryotic genes are transcribed by three RNA polymerases (RNAP) which share basic transcription mechanisms. In contrast to the extensive research on the sequence elements that regulate transcription initiation, far less is known about modulation of transcription elongation. The rate of RNAP elongation can have marked effects on the fate of the newly transcribed RNA; for example, changing RNA folding patterns or the outcome of alternative splicing. Using RNAPI in the budding yeast Saccharomyces cerevisiae as a model, we experimentally discovered that features in the nascent transcript and transcription-induced DNA torsion play major roles in determining RNA polymerase elongation rates.
